I get a silver dollar sized puddle under the transmission/ drive shaft boot after riding. Is it safe to assume it's the output shaft seal? Can it be replaced from the outside of the transmission or does it have to be opened up?

What you may have is oil from the drive shaft simply leaking from the boot. Replace the boot. Then drain and refill the drive shaft. That's going to be a much simpler task.
